No.1 is fuel feed, no.2 is a breather, no.3 needs to be blocked up, a bit of hose with a bolt clipped in will do it.
Looks like you're missing the little cable clamp for the choke.

The bracket with the three holes operated the choke, there is normally a nipple on the left hand hole to clamp the cable. You will also need some method of clamping the outer cable - check out 'Mini abutment plate' on ebay.

You don't need it, there is a vacuum connection on the carb

I didn't get round to following the hose from the manifold back to see where it went, but its fine just to disconnect it?

As Tim said, use the small vac connection near the flange and block off the other one. Leave the overflow open.
